The Corleones obviously payed the church first. They had to put their dick on the table first for the deal to go through. They got unlucky with the Pope falling I'll, and I guess they never thought someone from the church would *beep* them over. Michael Corleone was clearly "slippin'" by III.

So Michael gave them the full $600 million upfront? If he did that he was an idiot.

Yes, he gave them the $600 mill upfront, knowing that the Pope had to be on board for the deal to work. The betrayal happened in the interim between the death of the mafia pope and the softspoken "true-faith" man who took Michael's confession.
The naivety came from expecting the agents of the deal to conclude it before the new pope was chosen. The Vatican agents began to dislike the deal more and more, especially after backing the wrong man in New York (Zasa), and got cold feet. They figured they would wait and see if they could elect a pope who would kibosh the deal, so they could let the Corleones down easy. They got Don Altobello to try to get Michael to retire as a failsafe. When all this failed, and the new pope gave the deal the go-ahead, then they finally hired Mosca to assassinate Michael. This is why Michael says "They're stalling." It's also possible they wanted to screw Michael over from point they accepted, and Zasa was a last-minute alternative, but we don't get much evidence for this one way or the other.
We as the audience have the benefit of hindsight. If Michael knew at the time he proposed the deal that Don Lucchesi had backed Zasa, he never would have gotten involved, since for Michael the deal was an attempt at legitimacy, and he did not know how illegitimate Vatican Bank was. Everything on the table, both the $600 mill and the company shares, were acquired legitimately, but were run by illegetimate agents.
