A shark that smart and big would probably destroy the ecosystem....I think this question has been asked before and I'm pretty sure that was the general answer

I am sure they imply something like that they would breed and make more smart Sharks, although their intelligence isn't a part of their DNA from what it seems. If not that, then the implication could be that if they escape they will kill a lot of people or and terrorize everybody else at the beaches.

They kept referring to the sharks as Gen 1 and Gen 2 (the huge female). If the Gen 2 is the offspring of Gen 1 sharks (never really said but let's assume) that implies the changes are partially heritable = smarter wild sharks = more coordinated shark attacks...

Yes but if they did let that happen or if the research got out too the wrong people then we could see Deep Blue Sea 2.

Carter touches on it briefly by saying their sharks will have no natural predator if they escape, meaning as aggressive as they are and with their ability to think they will be a constant danger to not just humans, but they'll completely trash the harmony of whatever ecosystem they enter.

It could have started a whole new breed of shark if it reproduced. Also, as it was stated in the movie, the sharks weren't just hunting, they went after the people. How many surfers, swimmers, fishermen, etc would it kill in its lifetime?
